  1. What is HMMER?

    HMMER is a sequence analysis tool using profile hidden Markov models. Profile hidden Markov models (profile HMMs) can be used to do sensitive database searching using statistical descriptions of a sequence family's consensus.

  2. Where can I find information of HMMER?

    HMMER was developed and is maintained by the Washington University in St. Louis in the US. It is an open source package and the homepage is http://hmmer.wustl.edu.

  3. How to run HMMER on TCG@NUS?

    HMMER was enabled on TCG@NUS grid computing platform in January 2006.The current version is 2.3.2.

    An interactive test-based interface for HMMER job submission, management and results retrieval was developed. The command to launch the interface is "hmmeradmin". The outlook of the interface is as below:



    A shortcut command can be used to save time if you know which database will be used to sequence. For example:

    The shortcut command to retrieve result is:

    blastadmin result 4312 out-4321.dat

    Where, 4321 is the job ID for the current job, and "out-4321.dat" is the result file.
